This sounds very similar to a problem I had. It was taking forever to access any files, but winUAE was quite nippy when working from stuff already loaded.
The solution for my problem was to go to the Misc tab in WinUAE and change the "When Active" priority from Above Normal (Which I'd set it to originally) back to Normal.
