Sorry, I did not see your original post when you put it up.  I have not used my A3000D w/WarpEngine in a long while, but I don't remember having any trouble with the two SCSI controllers or any of the devices connected to them.  I always had my hard drive connected to the WarpEngine SCSI-2 controller and IIRC, I had an external CD-ROM drive connected to the A3000D's external SCSI connector.  I also used ZIP drives from the external connector.  The only thing I made sure of was that if I had more than one device on the chain, was that I had different SCSI ID's for each device.

The SCSI-2 on the WarpEngine was quite fast and very reliable for me, so I hope you can work out your system.  Do you have the original WarpEngine install disk?  Are you using the correct SCSI controller name to try to get it working?
