Can a GoTek floppy drive emulator be used to back up a HD to a flash drive?

No, Gotek, is a floppy drive emulator only. It can not store data in the way you want.

As mentioned. The ADF files are size limited to the size of a floppy disk.

As for backing up. Then I use windows and WinImage32. Basically anything that can take a raw image of the SD or CF.

Another way is to setup another IDE or SCSI SD or CF card reader and copy using DOPus or Amiga DOS copy. To another partition. I do this as well for speed.

OK, thanks guys. I was hoping that since the GoTek has a USB port it could serve as
a "pass-through" to send data from the Amiga to a flash drive through its floppy port.

I wonder, though, why the GoTek manufacturer hasn't thought of this.

Because its sole purpose is to act as a replacement to the real floppy drive. I cannot see how you could make this work via the Floppy drive connector.

You can get SCSI multi drives that accept SD, CF and Compact flash cards. Same as you can get with USB versions. I have a couple of these setup in my Amigas. Great for copying or setting up new drives or backing up. I even setup a mountpoint so I can use a formatted FAT32 SD card for copying.

Well, yes, I couldn't think of the serial port version but, yes, I was aware of them (I even bought a plipbox).

And many thanks for the mention of BlueSCSI, which I hadn't heard of (just as an aside, when I went to
a MicroCenter store recently and mentioned SCSI, the young employee asked if that was a brand ;-)

BluseSCSI is a good option but you must get one with a Pico add on card to enable the Apple Talk WI-FI equivalent.
