Obviously removing the serial ports and rewiring them so they can sit in the A600 port holes.
Is there any other problems anyone can forsee doing this?

Dude, I hate to burst your bubble, but the A600 case is several inches too short to accept the A1200 motherboard.  Notice how the A600 has no number pad on the right side?

That makes its overall dimensions much too small for your project.  A shame too; such a thing would have sold well, if Commodore had ever produced one.
