You will be able to use both the G-Rex PCI solution (needs rev.2 BPPC board) and the Mediator PCI solution.
It's possible to convert a BPPC040 to a BPPC060 board, but it's not only to replace the 68040 with a 68060. The CPU replacement would be the biggest task though.
