It might just be .adf files, as IME they tend to be very flaky when restoring them to actual Amiga disks.  Plus you're messing around with transferring files from a PC, to an Amiga via a splice/splice type program and of course the sometimes vague behaviour of the Amiga's PC0: commodity, so you can expect some errant behaviour.

The best way to do it is either to get your Amiga online and download the .adf files directly, before using ADFBlitzer or similar to transfer to floppy, or to use WinUAE to run Amiga emulation and access .adf files straight off.
