I have used IBM SCSI drives with my GVP cards, but they weren't quite that big. One was 4Gb, another 2Gb and the latest is only 200Mb.Make sure the SCSI chip on your card is at least v 4.13. You really should get the latest 4.15 since they are available.
Some of the Atari fanbois are using this adapter and at least one Amiga user has used it in his A4000...

You never stated which OS you were using as 3.9 supports hardware better than 3.1/3.5. I have GVP II series SCSI controller with Mech's (http://www.A4000T.com) SCSI Card reader (~62 USD RANGE) and it reads at least up to 16GB cards on it, compared to a SCSI HDD, it seems just as fast and is quiet. It allows me to plug in a CF card with a different OS and boot into it. It is also hot swappable. The HDD in that A2000 is no challenge, just a 500MB Seagate, and a DVD ROM in the lower bay. I mostly use the CF card with storage on an inexpensive SD card. Oh, I'm using GVP ROM V 4.15
