I'm a bit of a purist and hate using WinUAE for anything.
How about on the Amiga use a PCMCIA-to-CF adapter in the card slot to prep & copy everything over to the card that way? As a bonus you can use this in the future to make regular, easy backups (onto an additional card). Or just do what @danbeaver said.
