That's normal. Although usually it says something a little more verbose, like, "Cannot quit yet, there are still x WB launched programs."
Workbench can't close until everything started from Workbench is also closed (such as everything from WBStartup). But you should never need to quit Workbench, so it's nothing to worry about.
