Rainboot might be able to do that. There are also some good tools in the CD32 developer kit on the Amiga Developer's CD that check for mouse or button presses as part of a script - you could add some of those commands to your startup-sequence.

I think the CD32 stuff I mentioned checks joysticks, but it's been a while since I looked at it.
