Er, yes, absolutely, that would probably cause some serious problems.

...Unless you're talking abouta PCMCIA card, which should be fine.

I'm stumped. If it is a floppy controller problem, try running some hardware-banging demos/games/mods. See what happens with your sound (Paula is the floppy and audio controller).

Other things to try:
-Unplug the external drive.
-Disconnect and reconnect the internal drive.
-Clean the drive.
