I dug up my old A1000 and it's been acting a bit screwy. It boots up fine, asks for kickstart, then after loading kickstart it will do a number of strange things. Sometimes it will flash the screen different shades of grey then lock on a yellow screen. Other times it will sit for a long time, then start accessing the disk drives. Weird. I can only get it to the workbench hand probably 1 out of 20 boot attempts. Once it can get to the workbench hand it will work perfectly normally.
Another strange thing is my 1.5MB Spirit inboard is only registering 750KB of extra memory. Instead of 2.0Meg I only see around 1.25MB of total memory (512KB of amiga 1000 + 750KB of spirit memory).
There's two IC clips that run from the spirit board to some vertical posts on the motherboard and I was thinking that maybe they're not making a good connection? You think it'd be better to solder a couple of wires instead?
Goodness, I'd forgotten how awesome the a1000 was back in the day with 2.0 megs of memory. I was in heaven.

Oh dear, shes' getting old. Maybe a caps replacement will make her younger and working again(?). :)

We need to find out where the problem lies.
First I would make sure that the Spirit did not get loose over time, make sure is seated properly, make sure that the clips are in the right place.
If that did not fix it, I would disconnect the board and try to boot normally just with 512KB RAM, to see if the A1000 is fine.
