Hi,

Can anyone please suggest me a program that runs in WB3.1 which lets you add your own menu (with shortcuts to software) to the top bar in WB?

ToolsDaemon does exactly what you want, you can also use ToolManager. Both are available on Aminet.

Ok I installed ToolsDeamon... worked great. But when I try to quit WB it says:

Cannot quit yet. Open count = 1

Whats that? THanks!

That's normal. Although usually it says something a little more verbose, like, "Cannot quit yet, there are still x WB launched programs."

Workbench can't close until everything started from Workbench is also closed (such as everything from WBStartup). But you should never need to quit Workbench, so it's nothing to worry about.
