I've read mention that there's some software that may not run well on an 040 or 060 system. Is this a concern? How big a concern is this, and how well can it be worked around ?

I know an 060 makes installing the system more painful, with an 040 it's no different.
Beyond that I haven't really seen problems, but I'm not playing games either.

Not really, a 060 is even more incompatible than a 040. Try using Scala MM300/400, on a 040 it will work beatifully, on a 060, it won´t work unless you disable some of the processor caches.
A 040 can boot a bare workbench 3.1 installation. A 060 will fail until you add the 060 libs.

I've not noticed any real issues yet with a 68040 in my A4000, but I use WHDLoad for running games and that seems to take care of any issues (so far).

I've been using an 060 for a number of years now, and their is very few progs that don't run correctly with the 060.
The odd one or two that didn't were easily sorted with the c: drawer command CPU060 available from Aminet, for switching on and off 060 caches... :)
(the only thing I haven't been able to get working is Pinball Fantasies AGA, even with WHDLoad..)

In all my years I have never managed to write a single program that failed on an 060.

I've installed many 060 systems using a boot floppy disk and never had a prob.

Eh? I never had any problems with that, didn't even know it was supposed to be a problem with it.

In my experience the compatibility on 040 is noticably lower than on, say, 030 - talking about games mostly. But most problems can be solved with the correct settings it just requires a little more effor that's all. 060 is closer in compatibility to 030 - a lot more games work out of the box than on 040.
As for the difficulties when installing the OS - all it takes is to copy 3 extra libraries, not that problematic I would say...

That's mostly because 68040.library is loaded and crashes on 060 - easily avoided by making sure 68040.library simply isn't around at all. Or one could replace 68040.library on the 3.1 disks with one that are 060 aware.

Eh? I never had any problems with that, didn't even know it was supposed to be a problem with it.
Here pinball fantasies aga run quite well on 060 too.

Never managed to figure out why it freezes on my 060, as soon as you launch the first ball, the picture freezes and and the audio goes into a few seconds of a never ending loop, the only way out is to reset the Amiga... :(

As has already been said there are a few games and apps that don't like the 060 like SWOS and I like Speccy emulation, ZXAM Spectrum is perfect on an 030 but does not run right on 060 so I have to use ASP and the sound is crap.
But the 060 trasnforms every other experiance, workbench is awesomely fast and tou can watch the awesome 060 AGA demo's :afro:
An 040, well its the gap in between, workbench is a bit quicker and I understand its less compatible then 060 plus it runs hotter.
But I have used all three and I guess they all have their uses.
My A4000 is 040 my A1200D is 030 and my A1200T is 060&PPC so there is nothing I can't run. If you have only one Amiga then you have to choose your setup based on what you use it for must.
i.e if you want a power workbench and to watch Demo's then an 060 is the choice (or 040 if your budget is smaller)
If you just play WHDLoad games stick with a Blizzard 1230MkIV and enjoy the perfect WHDLoad machine :)

If you're talking about games, then even an 020 or 030 will have problems with many. Other software is rarely a problem as far as I can tell so far.

SWOS runs fine on the 060... generally 060 its more compatible than 040 and talking about temperature 040 is hotter than 060.
