The system doesn't know anything about the HDD until you create RDB and some partition(s) on it via HDToolBox (or some alternative).

what is a good alternative to hdtoolbox?

There souldn't be any need to look for alternatives. Are you sure your Hard Drive is readable for Amiga? I find some IDE's don't work at all but are fine in PeeCee's.

What's wrong with HDToolBox? It should do it.
Anyway.. if drive doesn't show up in HDToolBox, have you ran idefix on startup-sequence? Only port 0 works without software on idefix. Or did OS3.9 handle it automatically? Hmm..

You sure you have master and slave setup correctly on the jumpers for the drives? I don't think Cable select jumpers on the newer drives works on the Amigas.

my workbench disks are corrupt i have tryed putting them into the df0: but it wont read the install disk? that why i need an alternative

If FindDevice does not see the drive, HDToolbox will not see it, either. You should first fix this before you search for an alternative to HDToolbox.
Did you enable the "Show all drives" checkbox in FindDevice ? Otherwise it will only show CD and DVD drives.
You can use this as a replacement for HDToolbox: http://aminet.net/package/disk/misc/hdinst
And this should be able to rescue files from your Workbench disks: http://aminet.net/package/disk/salv/DiskSalv11_32
