Hi,
I'm eventually going to get OS3.9 for my 1200, but I don't yet want to buy a CD and an interface for it. Since I have FTP ability on the Amiga, would it be possible for me to copy the contents of the CD onto another PC, FTP them over onto my Work partition, boot using my 3.1 disk and install 3.9 from the Work partition?

Yes, that's possible.
But you should not use a PC to access the file system. Either create an ISO image from the CD and mount it on the Amiga using cdromemu.device or diskimage.device, or install CD drivers inside WinUAE and use LhA or another archiver to create an archive of the CD contents.
Note that if you want to install the boingbags, you need *all* files from the CD, including the multimedia files.

Would I then copy the files from the ISO to the Work partition, so I can access the installer from my 3.1 disks without actually having the system-to-be-replaced loaded? Or could I actually install it from within my 3.1 installation?

It seems that the CF to IDE adapter with OS 3.9 preinstalled is a good way to go.
