So I copy all the files (ata3.xxx)to Emergency Disc, edit Startup Sequence and try to boot from floppy disc...
The 2.5 CF-IDE is on Primary. DVD-rom is on Secondary as master.
When I boot the system is telling me that there is no device on scsi.device 3.
I can boot the system since the files from AmigaOS3.9 cd can't be loaded :(.
When DVD is on Primary with HDD and as a slave works fine (as default IDE controller...)
How to make FastATA work with Emergency Disc...

Which FastATA are you talking about and which Emergency Disk (OS3.5 or OS3.9)? What Amiga???
Oh, I see in your sig: A1200!

Assuming you're talking about OS3.9, all I had to do to create an Emergency Boot floppy was make sure I was booting from a device on the FastATA and that the CD file system was loaded. I inserted the OS3.9 CD, clicked to create the Disk and just followed the prompts - when it said if I wanted to copy my IDE adapter setting I just said "Yes". I didn't have to manually fiddle with anything and the system just rebooted off the floppy with the CD inserted.

Ok so you copied ATA3.driver into C: of the Emergency-Disk.
Have you started the driver in the Startup-Sequence of the disk? If you haven't there is no way of Setup to know the existence of the Secondary channel.
You must put:
C:ATA3.driver QUIET
as the first line in Emergency-Disk's Startup-Sequence
You might even have to run ATA3.prefs in order to save the new settings but I don't think it's essential.
I used Secondary channel for setting 3.9 and 4.0 but MorphOS for PUP isn't starting (due to FastATA compatibility issue) so I putted it back to Primary as slave and works in triple OS's.

I made it :). Now I can boot "my system" from Emergency-Disc ;), with Voodoo and FastATA working from beginning :).
This what i like! No more "crappy" hand installation ;)
You, know what was problem... mountlist for CD-ROM :-D  (CacheCDFS vs. AllegroCDFS) heh... :-D
