I'd like to for instance add Dopus to Amidock, when I do that it isn't there next time I boot.... How do I make my additions to AmiDock permanent ??

Left-click on the little arrow on the amidock menubar.
Choose edit. Drag the icon of the program you want to add
to the icons section of the amidock window and click save.

strange, I tried that also, unsuccesfully... I'll give it a go again :)

nope, no luck :( didn't work.
I noted that in WBStartup the AmiDock file didn't have a checkmark in "Write" I put that in... it didn't help either :(

If you have dopus, can you check if all .prefs files in
Sys:Prefs/Env-Archive/sys have the Write Protection bit
set ?

The .pref file for AmiDock was indeed write protected, but removing that so it was Executable, Readable and Writable didn't help... it still does not keep my new configuration after rebooting :(
Which .pref files apply for WBClock and the WB screen (backdrop) ??

For WBCLock the settings are saved as it's icon
tooltypes. The backdrop option is saved in
sys:prefs/env-archive/sys/wbconfig.prefs, but I'm not
100% sure about that.

is there anyway I can manually change the tool-type for WBClock so it remembers it's position ??

Yes there is, but it uses coordinates, so if I were you
I would first check if WBCLOCK and WBCLOCK.info have the
following protection bits enabled : Read, Write, Delete and
for WBCLOCK itself (not.info) Execute.

I finally got all three solved: WB background, AmiDock and WBClock.
AmiDock and WBconfig I solved by renaming the original .pref files and then making the changes I wanted. Voila, new .pref files were created to my liking!
As for WBClock, I looked at the files both in the Utility drawer and my copies in the WBStartup drawer and made sure they were all RWED (even the .info files) and then after some fiddling with placing the clock it finally stayed put :)
Thanks again for your help, you have been of great value to my hair color not being all grey by now hehehehe :)

No problem, glad I could help.
I find it a little odd though that the protection bits
got messed up.
