Hey!!
Not sure if this is a hardware or a software problem, but
anyway this is the problem.
A4000 3.9 bb2 with idefix device to get 2 ide ports,
when i just connected a 400gb disk to the second port
hdtoolbox detects it on the 2scsi.device and says
unknown device, hdtoolbox cant handle this type of device??
no option to change drive type??
i'm running pfs3 and have approx 100gb now, so it isn't the
4 gig problem.
Just so thats said i have never actually connected anything
on the second port before now, so do i need some idefix software to get this working?
any tips?

Could be the 128GB problem, but I doubt it.
However, IDEfix does not support LBA48 (more than 128GB) anyway, so why did you buy such a big disk ? You cannot use more than the first 128 GB of it.

OK i see, but pfs3 should support over 128gb? right?
if i dismount the idefix device and just use the standard ide port then pfs3 should work?

PFS3 supports whatever scsi.device can deliver. PFS sits on top of the IDE driver, it cannot extend the capabilities of the driver.
Without any patch, scsi.device supports up to 4GB (up zo 8GB with PFS3ds). With IDEfix or OS3.5+ it can handle up to 128GB. AFAIK there is no LBA48 driver for the internal IDE bus yet.
All that does not matter if HDToolbox does not recognise the drive as a HDD. You could try if it makes a difference to remove the IDEfix adapter.
Does the drive spin ? Sometimes even new drives have been in store for so long that the read/write heads stick to their park position. If you don't hear the drive spinning, you might want to gently hit it with your fist at the longer side.
Perhaps it might also help if you initialise the drive in a PC first and then put it back into the Amiga.
