Hello,
I am going to be installing Amiga OS 3.5 onto my Amiga 4000D that curently has OS 3.1 running on it. Is there any reason to fear that it will over write files that are part of my Video Toaster Flyer system causing it not to work any more?

It was a long time ago now but when I did likewise I had similar concerns.
Luckily, it went off without a hitch - completely straightforward.

I just did that on my A4K and didn't seem to have any problems, but aside from, of course, backing up your files, you could always reinstall the Toaster stuff after the 3.5 installation.

Newtek didn't officially support beyond os 3.1 (except for 4000T) but I didn't have any trouble upgrading the 3000Tower running VT 4.2 to os3.5. Unfortunatly, the 3000T went to lunch a while ago, and at the moment dosen't look as if it's comming back...

I installed 3.9 over 3.1 on my A4000 and A3000 and I didnt have a problem. Baking it up B4 you do it is the best advice.

Make a backup on a seperate disk/media like other said. Then you could just copy the whole thing back if it screwed up. It is always good anyways, since you never know when a hard drive might fail.
And on amiga this is really painless compared to PC/windows anyways. :-)
