I am reviving and setting up a couple of A3000D Amigas and have been experiencing some strange stuff after the install on one machine. After Picasso96 was installed and working I copied the 68040 library and warpdrive.device to Libs and Devs respectively and installed my WarpEngine 3040 w/32mb RAM on board and switched the hard drive cable to the WarpEngine SCSI controller. Everything seemed to work okay for a few minutes, but then I started getting lock-ups, crashes, the Picasso96 monitor file disappeared from the Devs/Monitors directory, the AmiDock program started crashing, etc.
I have tried different SCSI id's, terminations and tried to re-install Picasso96 and the entire OS 3.9, but have not had much luck yet.
Any ideas what the problem might be?
:-?

Don't know if this is any help, but I had problems with my A1200 with a Blizzard 1240 when I had the 68040.library in libs:. Removed the library and everything worked fine. Turned out to be a bad accelerator. Got a replacement and all is now working with the library in place.
Have you tried without 68040.library? And do you know for sure that the accelerator is good?

@amigadave
From where have you copied the 68040.library?
I'm using a WarpEngine 4040 in my Amiga 4000, and have SCSI devices attached to the SCSI controller of the WarpEngine, and it runs rock-steady. IIRC I use the 68040.library found in the libs drawer of the Install 3.1 disk. Are you using the same?
