I've been having similar trouble with getting HD toolbox to prep a 4GB sdcard in a 44pin IDE adaptor.

I resorted to putting the card into a usb card reader and partitioning it as one 4GB FFS partition using MorphOS on a Mac.

Creating a PFS3 partition is the next hurdle......
