isn't that the IR sensor? Unless you use an Apple Remote, you'll not miss it...

If it's the same colour, it probably doesn't matter which way around you connect it. Probably the sensor is just a 'heat-sensitive' resitor and those normally are polarity insensitive.

regarding the wires it doesnt matter.. just replace the connector

Any drive will work, hell, in emergencies I have even pluged an old DVD burner into a USB external HD case and it worked fine :-D

I think the mini will accept just about any drive you can attach to it - but with slimline drives for notebooks I've experienced problems fitting the data connector (rarely) and/or fitting the drive mechanically (more often). Before you buy a drive you should check those details.

Just use the Jumper (set to Master), it doesn't matter what you set the CS to.
