All of a sudden, I can no longer click on application icons to launch them. Either I have to launch them through a shortcut in the object bar, or I have to right click on the icon and say, OPEN WITH, then hit cancel.
Also Icons with a Full screen or no full screen feature no longer seem to care what it is set to, they will goto full screen no matter what now.
This only began after I ran the MorphOS update CD.

Did this happen at the same time the SDL issue appeared?

Well kind of, but I was double clicking on the icons while I was having my SDL issues.
I'm not sure if it was the MorphOS upgrade that caused this issue, but I can say that it is only effecting the icons on one partition, but not the others. In fact the partition that MorphOS resides on is not having this issue, so I REALLY doubt the update is related to this.
Ironically Folders open when clicked on, only apps do not run when clicked on.

Could it be a name conflict with partition name? I dont recall any issue like this and since other disks are fine....

No other partitions share the same name...
....though I did plug in my CF card from my Amiga 1200 at one point which did have partitions of the same name, but that was long before these issue arose.
I ended up booting with my MorphOS CD, formatting my SYSTEM partition and doing a fresh install. Since then the icons have began to function as they should.
