I'd like to do some machine language programming for the C64, under MorphOS.
I've looked and can only find CA65 for everything except Amiga and MorphOS (which is strange).
Anyone know if there is a MorphOS compiled version (or failing that, Amiga native version)?

I used to use the 68k-version of a compiler called A6, which is available on Aminet. It's probably not the best alternative, but it gets the job done :)

How about running Vice?
Doesn't really solve the cross-compilation problem. Using a cross-compiler instead of an assembler on an (emulated) c64 is quite a bit handier, as you don't run into problems with the assembler hogging up precious memory on the c64 and you can use a decent editor.
