Coming back to this thread, it seems that run-'n-gun is definitely the most popular option, but rather than a sidescroller (because lord, there are plenty of those in the homebrew community,) it might be fun to do an 8-way walkaround shooter along the lines of Alien Syndrome...
Computers: Amiga 1200, DEC VAXStation 4000/60, DEC MicroPDP-11/73
Synthesizers: Roland JX-10/MT-32/D-10, Oberheim Matrix-6, Yamaha DX7/FB-01, Korg MS-20 Mini, Ensoniq Mirage/SQ-80, Sequential Circuits Prophet-600, Hohner String Performer

Good idea! Not played Alien Syndrome before, but definitely had fun playing Shock Troopers 2nd Squad in the arcade:

Perhaps the first Shock Troopers would be a better reference model as the graphics are marginally less intense:

Yeah, exactly.

I was actually planning such a game for a long time, but then I discovered that Iji had beaten me to the punch on basically every single thing I wanted to do with the plot (and did it better,) so I never got around to making it :/ Still have most of a soundtrack leftover, though.
