Is it possible to turn on/off one of the sound channels whilst emulating Amiga games? :-?

No, but why would you want to?

So I can record them individually, for remixes and stuff :) I having problems getting some obscure tracker formats to play back, so am looking for different ways to go about it. On one of the Megadrive emus you can turn on and off the channels which is very useful.

Simply use a mod ripper... They scan the memory looking for sound tracker mods which you can then save to disk and play in a tracker of your choice.
