joystick on some games acts strange bot not others

So a bit of an odd problem here. On my a4000 Some games like Morph or Tetrix do not seem to function correctly using a joystic however on other games like deluxe Galaga or Duluxe Packman everything works great. Mouse functions are also normal, why would this be? I know that capacitors on the motherboard can go bad causing issues but would that not effect everything including the mouse?
I should also add I have two joysticks Cant remember the model but they are the good ones (removable red handle with black square base) both do the same thing.

Are these WHDLoad versions or the original disks? I haven't ever tried those particular games, but it's not totally inconceivable that the joystick movement code in those games may not be suitable for fast processors. Having said this, they are not early Amiga games though, so this is unlikely. Also, I don't think I've ever experienced this problem before on an Amiga game. You could try slowing your machine down by disabling caches and so on and then try running the games to see if there's any difference.

What is happening exactly when the games don't function correctly? Is it input lag, wrong direction, no response etc?

There are some Joystick test apps on Aminet you can try, but it sounds like this won't show you anything useful as you know other games work.
A1200 in DIY Tower. 3.2 ROMs (softkicking 3.2.2), OS 3.2.2 with ClassicWB, CF card, CD RW and IDE to SD adapter running off the internal IDE port (using the A4000 4-port IDE adapter from Amigakit), Pistorm 32 lite with Pi4/2GB/Emu68 or Blizzard 1230-IV, with 32MB 60ns RAM and 50MHz 68882 FPU. 3COM PCMCIA Network card running with Miami DX.
MorphOS on PowerMac G5 and ATI 9600 pro

TUDE and Degrader spring to mind (both should be on aminet).

Wrong direction as in down only and no matter what I do cant get to go up but only in games like Morph and Tetrix. Its very bizarre.
